Ok I just got rid of a bunch of plugins and erased the permission file. It looks to be working. Sorta

Follow Up I got mcMyAdmin for my server. It's great cause I don't need RDC to start and stop my server. And thanks to mcMyAdmin setting up permissions is easy and I love it. Thank you all for your help :)

Hmm. I know I'm not providing the best info ever but this is the first time I am using a Permissions Plugin.
